They miraculously returned the other day but I found my comments db table was damaged and have just repaired it using Lester Chans DB Manager plugin so I'm on my way to having my site back to 100%. There's no code in the plugin that manipulates the categories at all. Did you just upgrade WordPress or install some other plugin?
